Just saw on an E92 board they're having their sunroof glass blow out at highway speeds, the E46 had the exploding engine - makes me wonder what the the big issue(s) will be with the new M3.

will have problems. It has the same bore and stroke of the M5 but 2 fewer cylinders. The torque/liter of the new M3 is lower than the M5, but it maxes out sooner. BMW also kicked up the revs on the M3 from 8200 to 8400.

Sort of like the E46 M3 vs the M Roaster and Coupe. The M3 maxed out at 8000 rpm and the Roadster was kicked back to 7600. The M3 engine kept blowing while the Roadster didn't. I sure hope we don't repeat history.

Most of the S54 engine failures you cite were linked to out-of-spec bearings from a subcontractor. It is possible or even likely the lower rev limit applied to the MRoadster/Coupe may have prevented the issue from being worse in those cars. All we can hope for is good quality control; I trust BMW engineering. No way they would put out a marginal design if they thought there would be a repeat of the previous issue.
